First of all empty the trash folder: either right-click on the trash and choose Empty Trash, or go to File > Empty Trash.

After that clean up your Thunderbird folders compacting them: click the account on the left, and then click "File -> Compact Folders".

Probably we got carried away discussing this question by the fact that I have a pretty big All-Mail folder, while I believe the main issue is that when accessing for the first time a Gmail account Thunderbird tries to download all the messages for offline use exceeding Gmail's bandwidth usage limits.

I guess this is because of the 4gb limit of Thunderbird folders, probably after deleting some emails and compacting the folder the problem should be solved.

This is how to compact the folders:
