OK, I believe this is a bug 100% now.
Steps to reproduce (Windows Vista Home):
1. Right click on the taskbar.
2. Select properties.
3. Select taskbar tab.
4. Tick "Hide taskbar automatically".
5. No notifications are received.
This is really what I described in my initial request/question. Un-hiding the taskbar makes the notification display as expected.

I have noticed that I do get the Skype notification (in the middle of the screen) when someone calls me.
But nothing when someone writes (both first time or after) to me. The only reason I know someone has written is because I suddenly see a little orange digit on the Skype traybar icon. – Calpe Consulting, on October 21, 2009 08:08

Yes, now. That is why I wrote "then".

Hi Peter,
The version I downloaded then was the latest version (4.1.0.166) and a fresh install.
I noticed that some pop-ups/notifications are received when in full-screen mode only, if that helps.

The email address works fine from other applications. Not in spam filter either.
