It depends a lot on personal style. For now we don't provide such level of control over the tool. Not because we don't want you to have it, but because it makes testing and development much trickier which would keep us away from releasing some bigger features first.

I disagree - I capitalize proper names in tags - so "app" would be lowercase and "Microsoft Word" would be capitalized

When I blog, I like to keep all of my tags lower case. I don't know if this is a common thing that a lot of people do, or just me. If it is more common for people to set tags in lower case, I'd like to see Zemanta reflect that in the tags it recommends for my blog posts, which are currently capitalized.
