The old per-folder search is also included in Thunderbird 3. Just click on the icon at the edge of the search field and select one of the "Filter" options:

You can easily switch between them depending on what you want to search for.
Did you also know that if you display the Junk column on the message list view, you can click in that column for the appropriate message and mark it as junk that way?
You can also right-click on the toolbar and customise it to add the buttons (like delete, junk etc) that you like back onto it.
I can't comment on your connection settings as you haven't specified what the issue was. We've got a few fixes and bugs in progress to try and improve the upgrade situation as we start to release security releases of Thunderbird 3. Search around here for related topics and feel free to comment on them if you think your problem was similar.

There's no steps you missed. I'm expecting that the upgrade code has missed an unusual/unexpected case, hence the questions about what you usernames contain.
I've got conversations going on elsewhere as to possible causes, however, if anyone still has an example of the passwords failing upgrade, and can re-load Thunderbird 2, what I'd really like to know is what is the site URL, as displayed when you go into Preferences/Options and the Privacy -> Passwords -> Edit Saved Passwords.
If you don't want to post that information here, then please feel free to send it direct to mbanner at mozillamessaging.com.
I'm hoping that one of these urls will let me track down where the bug is that is happening. If it doesn't I'll try and get an alternative fix in that at least doesn't cripple Thunderbird as much when this happens. – Mark Banner, on December 21, 2009 10:31

Ok, so I meant to include numbers as well ;-) - they shouldn't cause a problem.

The Migration Assistant is the easier option and is displayed when upgrading, which is why I pointed you to it. It should do the same as what is being done in the preferences, but in an easier and quicker fashion.
You can go into Edit -> Account Settings, at which point you'd need to go the Synchronisation and Storage panel for each IMAP account, and select under Message Synchronising, select Advanced. Then in the new window that is presented, you can un-tick the folders you don't want to synchronise manually.

Go to Help -> Migration Assistant, and select "don't synchronise any" under "Synchronise IMAP Messages".
You can do this on a per folder or per account basis as well by selecting one of the accounts listed there and then under "Message Synchronising" selecting "Advanced" and selecting the folders you want to use.

As stated on the preferences page, the Master Password protects only your passwords.
It does not protect access to your email - you need to use your OS features to do that (if someone has access to your computer, then they can read the files and mail stored on disk without even loading Thunderbird).

We changed the default so that users could see the new view and decide if they want it or not. The migration assistant (also accessible from Help -> Migration Assistant) that comes up also tells you how to switch back.
To change back to what you like, either use the migration assistant or the View menu as I said before.
The TB 2 set up is already imported, so I don't see why you need to go back to verify.
A lightning version should be out soon (there's a candidate build that will be under test soon), keep an eye out for announcements.

All our localisers are volunteers, and unfortunately the Slovenian localiser who did Thunderbird 2 was unable to do Thunderbird 3.
The good news is that I've been told a new localiser has been found, and we're hoping that we'll be able to re-introduce support for the Slovenian language in one of the stability & security releases.
